Because internet spaces are allergic to nuance. Sure, someone may be shipping something cos they're homophobic, but they may be shipping it cos they like the character archetypes or because it's just porn with no real basis in their actual characters or because they wanna explore the concept of someone being attracted to someone that they don't think is part of their sexuality and all the issues that would come with that, or any other number of things. And people can dislike all of that, sure, and personally find it distasteful. But instead it's easier for the internet to default to the much simpler position of "if you do X you are bad".

Internet spaces are also allergic to the concept that characters aren't real people. This is also why we have antis. They think if you ship a lesbian character with a male character, you're definitely one of those people who tell real lesbians that they just haven't met the right man yet. Because they don't understand that a real person's labels and sexual orientation are one's own that they have a right to, but characters have no feelings or agency; they are dolls, and we fans get to decide how closely we want to follow the story on the back of the doll box when we open it up to play with.
