I haven't watched it in a long time, but Top Gun came out in 1986 with most of the development and filming taking place in 1985 or earlier; Cruise didn't convert to Scientology until 1986 so it seems unlikely that it could have been a huge influence on the film.

That means that for Cruise to officially convert in 86, someone had to be working on him for a couple of years to breakdown his inherent anti-bullshit bias first. It takes a lot of finessing and softening up to get people to swallow bullshit of that magnitude, nobody just takes to it in one go, it has to be broken down into easily swallowed bits and with lots of reassurance and isolating. Seems like Top Gun filming and Scientology recruitment had to be pretty much concurrent.

He was converted to Scientology as a result of his relationship to Mimi Rogers, who he met in 1985 while he was working on Top Gun.

So again, I just doubt that the timeline really works out there.
