You can use a custom site skin on AO3 to hide all author's notes, you know.

this one should do it pretty easily, just remove all the things you want to see from the list.

Actually this one should do it out of the box, just press "use" and voila no author notes anymore.

Do these skins also edit the pdf when downloaded? Or it's just how you'd view it online? I tend to read my fic offline/pdf form during my commutes.

Ah, no, they just use CSS to change the way the website displays in your browser.

Although I wouldn't be surprised if there's a Calibre extension or something to do something similar to the epubs. pdfs would be harder because they're not as open a standard.
