In that case, I would say from personal experience that both Philly and New York are decent when it comes to the combination of public transportation + museums. Boston has some nice museums but as I haven't used the public transportation there, I can't weigh in on whether it's good or not. Chicago has decent public transportation but I've never been to the museums there, so that's another "maybe."

Having both been to some of Chicago's museums and taken public transport to get to them, I can say it's fairly easy to do (especially since there is the Museum Campus on the lake where you have a few museums all right next to each other and a dedicated L stop for it). The Museum of Science and Industry is a bit of an outlier and requires a Metra train to get there, but everything else that I'm aware of is accessible via the L.
