There was the ending of Vagrant Story which prompted me to replay the game immediately and then run up the clock to 99 hours making weapons because I wasn't sure I could handle the ending again...

But honestly I gotta mention the last boss battle in Super Metroid. That got me SO pissed I was wailing on that thing. And all these years later, I just recently had a moment in FFXIV where I referred to my thoughts on a particular scene as giving me "baby metroid flashbacks".
