They are not together in the book, but they are absolutely a couple in the first movie. Early in the third movie, you're briefly lead to believe that they married and had children, until it's revealed that she's married to someone else and he's just visiting. I think the scene and how it's set-up doesn't really hold without their previously established relationship.

I loved them as a couple. Full of mutual respect and professionalism, but also the easy comfort of two people who understand one another despite their contrasting personalities. I think Alan's grumpy stoicism could have fallen flat without Ellie there to poke fun and take him down a few pegs. I'm extremely happy they got back together. In my opinion their relationship is exactly how you write a couple that isn't just a stereotyped single unit.
