While I don't find US Thanksgiving any more endearing than any other colonial power celebrating their settler projects and subsequent genocides, even in the 21st century (let alone by the time Star Trek is set) "feasting together because the harvest was good" is not an inherently religious thing. Unless you seriously think the only way vegetables and livestock could have possibly happened involves a god or a group of them.
