I would say that their older works had better main female characters like Magic Knights Rayearth, Tokyo Babylon, X and RG Veda. An argument could be made for Chi from Chobits, but the whole mystery of her previous life and her twin being downloaded in her software among other parts of the story pretty much balances her out.
I also feel that they 'peaked' with xxxHolic and Tsubasa Reservoir Chronicles, but then again that's my very biased opinion because I love Yuuko so much lol. Plus, after rereading TRC last year I thought that Sakura was a lot more interesting in this very over CCS (It's a shame that it actually looked like her character arc was going somewhere after Tokyo Acid, but instead CLAMP made her go to bed for the rest of the story and kind of flopped the last part of the series).
