I choose to believe there are multiple Section 31s in Starfleet. Every so often some asshole officer wants to do some pet project, or a group of self important idiots get all on their high horse, they call themselves Section 31, from the section of the charter that allows the creation of a secret intelligence corps, abuse their position, misappropriate resources, finally imploding in incompetence and egotism, and then later a different group get the same idea. There is probably 31 different Section 31 groups active at any one time. Mostly sabotaging each other's initiatives. Meanwhile Starfleet Intelligence, the actual authorised and subject to oversight intelligence service, just keeps on trucking.
