I agree with your first part but your second part...twins have the same DNA, not the same gender identity.

Disclaimer that I haven't watched any Trigun in [mumblemumble] years...but I believe OP's complaint is specifically about "canon identical twins, where one is written as a trans man, and the other is written as a cis man."

in real life, there are sometimes identical twins where one is trans man, and the other is a CIS WOMAN

I think OP means if they're identical twins, both would be either AFAB or AMAB. But fraternal twins do exist, which is likely the fan's logic.
