DS9 did a great job. A character was pregnant with an actress who wasn't pregnant, another actress got pregnant, they came up with a scifi reason for why the fetus had to be transferred to the character whose actress was pregnant.

Oh, also, Criminal Minds did great with JJ, especially her first pregnancy where they used it to move the character forward and get her in a relationship.

Seconding both of thes choices. The DS9 one was especially fun with the clever little winks they threw in along the way. "This is still all your fault." :D.

I genuinely like when shows manage to remove the character for a season, sending them off somewhere to occasionally appear in shoulders-and-head shots, usually talking to the rest of the main cast by phone.

Leverage, for example. They used it as an opportunity to introduce a new temporary character and it was fun to see the altered team dynamics. Or Life, where the main character had to contend with a temporary partner for a few episodes.
