Yes, I've pondered this before.
My main problem with shipping R/Hr at the moment in time of the books (or movies) is that they both have some serious growing up to do. Ron needs some maturity, and Hermione needs to not take everything so freakin' seriously.
If JKR hadn't included the epilogue (which I overall dislike), I think it would have been fine. I could have imagined that they both would have grown up in the different ways they needed to and been alright. Having said that, the epilogue shows primarily that they both haven't changed much at all. Ron still has his prejudices, which I can kind of get considering he grew up with them, but then Hermione still has her...rigidness, I guess I could say.
Ending this, I have a problem with most of her ships (Harry/Ginny included). The ones we don't get to see don't bother me as much, as we can't say how those relationships progressed or how the characters act within them.
