Granted, everyone in the history of the Pokemon universe says that to the player regardless of how many times they've lost already, but I completely agree.

That's one place where I think the game dropped the ball -- explaining exactly why exactly he fights with Pokemon even though he thinks it's totally wrong.

That said I love N, and I loved the plot of the game, which is saying something because I really don't play Pokemon for the plot.

I still found him to be the least hypocritical of the Plasma bunch (which makes sense, considering the fact that he was just being used). He actually released his Pokemon after each fight, so it's implied that he just asked the Pokemon in the nearby area to fight for him (since he could talk to them). Plus, the Pokemon he used at the end of the game were most likely the injured Pokemon he grew up with (especially given that he had a Zoroark with him, and we see him with a Zorua in the flashback). So, I saw the fact that he battled with the player as a sort of "necessary evil" type thing, from his perspective, and something that he would have ended once he took over the region.
