Off the top of my head, the clues are this:

Zelda's mother is absent. The Deku Tree remarks that a woman died bringing Link to the Forest for safety.

The Composer Brother ghosts comment that he looks like the princess.

There's probably more to it than that, but these are always the ones that struck me.

There's also Zelda recognising Link's name (which I don't think is from her dreams, since Link was 'a figure from the forest' at best), both sharing precognitive abilities, and Impa telling Link that the Lullaby is only taught to Royal Family members.

There's also the manga, where Rauru flat-out says, "Royal Hylian blood flows through your veins, just like Princess Zelda!" and his mother is explicitely described as fleeing the burning castle. (Granted, the manga also does make clear that they have seperate parents, but it doesn't discount the possibility of them being first cousins or something.)

Yeah, I'm just rusty. It'd been a few years since that. I also believe that the Deku Sprout also mentions something that heavily implies royalty. Or at least nobility.

...Also, very strongly in the camp of them being siblings. It's kinda of sweet, and I'm a sucker for famships.

It's implied (or maybe outright stated, I forget) that Tetra/Zelda from Wind Waker is somewhere in ST Zelda's lineage. So it could be assumed that ST Link is descended from Wind Waker Link, and there's a fair chance that Link and Tetra hooked up at some point, so it's possible that the ST one's are distant cousins or something, and I'm guessing that's where the OP is coming from?

Yeah she's Tetra's granddaughter. But I haven't played Wind Waker yet so I'm not sure how shippy Tetra and Link are in that. ...although they didn't seem all that shippy in Phantom Hourglass. Maybe that's just me, but I thought the big ship in that game was Linebeck and Jolene (even though she was crazy and he was a drunken coward).

I don't think I've ever shipped Link/Zelda in any of the games, but I seem to recall Wind Waker having the shippiest vibe out all the games I've played. Although, I haven't played Wind Waker since it came out, so take that with a grain of salt. :)

Although, if she's only Tetra's granddaughter (instead of a some-odd great like I was thinking) it's probably a lot less likely that they're related.

Also, I don't remember Tetra being in Phantom Hourglass at all. I always knew my memory was a joke, but honestly, self. >.>

I agree with the commenter above me. ST Link and Zelda are very likely descendents of WW/PH Link and Zelda (Tetra), and are probably related somehow.

Huh. I don't know about Spirit Tracks (never played it) but I never saw a familial relationship nor a romantic tie between the two in Ocarina of Time. Learn something new everyday.

I know about the theory that they're siblings in OoT, but I really don't see where that comes from. Just because Zelda's mother is absent too it doesn't mean his mother and hers were the same person. Too many plot holes if you ask me.

There's a lot of other little hints, though - not just 'Zelda's mother is absent and they both have blonde hair and blue eyes!'. One of the Composer Brothers says that Link reminds him of Zelda, Zelda recognises Link's name the first time she hears it, Impa tells Link that the Lullaby is only taught to Royal Family members, and they seem to be the only ones in all of Hyrule that have precognitive dreams.

Plus, the manga practically flat-out SAYS they're related - Link's mother fled from the castle, and Rauru says, "Royal Hylian blood flows through your veins, just like Princess Zelda!"

The manga isn't really considered canon though. So maybe that relation implication can work for the manga-verse as you see fit, but considering it isn't canon proper, it's probably safe to assume no correlation with the game and just look at the implications in-game by themselves.

Eh, I guess :) Aonuma describes it as filling in the gaps for what they couldn't show in the game due to time and technical constraints, at least, though, and Nintendo did guide the mangaka on what to write. So if it was WAY off, they would have said, "...No, don't do that" or something.

In this case, at least, it doesn't contradict anything, it just verifies the stuff that's already in the game.

That does make a little more sense. But if it was true that they were siblings that raises a ton of other questions, like--Who's older, Zelda or Link? Why didn't the King search for the Queen after she ran from the castle? If Link is older, you'd figure they'd be searching like crazy for him--I can't see the King just marrying another woman and having Zelda to cover up his son going missing. (I would sooner buy they were half siblings in that case.) I think it just gets way too confusing.

I think the game meant to imply they were related as far as both being Hylians. I felt like most of the similarities mentioned were meant more to imply Zelda and Link had maybe a spiritual connection between them, not to establish they were related.

XD This is the reason I can't ship Ocarina!Link/Zelda. I just. Can't. Something in my brain goes "NO THAT'S INCEST" and I have to back away slowly :p

For Spirit Tracks... eheheh. I ship them too much for that, so I just reason that it means WW!Link and Tetra never had kids together.

When it comes to Zelda/Link ovetones, Age Of Oracles/Age Of Seasons wins. Zelda give Link a kiss and he swoons in response.

I think Wind Waker wins in terms of shippiness, myself. Tetra is a textbook Type A Tsundere, but while she starts out tsun tsun, Link is the only one to bring out her dere dere side. I just got a very shippy vibe from them the whole game, so that's the only game where I outright ship the Link/Zelda pair.

Then again, I haven't played ST, so who knows?

Yeeeaaaah....I always got a kind of Luke and Leia vibe in Ocarina with regards to Link and Zelda. :-/ Same in A Link To The Past.

Skyward Sword looks to the game with the most shippy Link/Zelda I'd have played so far, gotta say. ^_^ Haven't played Spirit Tracks yet so can't comment on that one.
