You are right that most of the characters were racist, but they also had some kind of redeeming or endearing quality. Even those who didn't, were at least amusing, or were the kind of character people love to hate. And they got punished for their flaws.
Nina on the other hand, was just creepy, willingly caused the biggest massacre in the show and in the end she got a happy ending.
I really don't think that people dislike her because of her gender. After all Code Geass has plenty of female characters that fans love. Nina is generally disliked because her character is set up that way. The creators wanted her to be unlikable, so it's not strange that fans don't like her.

I'm not saying that the only reason she's hated is because of her gender. I'm saying that if she were a boy she wouldn't be hated as much as she is and she would probably even have several fans, especially if male!Nina had a crush on male!Euphemia. Her so-called creepiness would be adored for the yaoi implications, except that because she's a girl and has gay feelings for a girl it's suddenly creepy and gross.
I'm not making this shit up. Fandom, and society in general, is predisposed to liking guys more than girls and making more allowances and excuses for men's behaviour than they are for women's. It sucks and it pisses me off that it crops up everywhere.

I agree that fandom and society are predisposed to liking guys, but that doesn't mean that every time a female character is not liked it has something to do with her gender. I find that assumption unhelpful and counter-productive. I also dislike the assumption the OP is making that just because she was lost as a child in a ghetto, it is implied she was gang-raped.
I judge characters by their traits. IMO, Nina has enough disturbing and negative traits to make her thoroughly unlikalble. Gender doesn't have to come in to it. In fact, to me, she'd be even creepier if she was a man. The public-masturbation-with-a-table scene would certainly be more disturbing in that case.
