Hrm, not sure how to reply to this one. From what you wrote, though, it seems like your friend had really strong, negative feelings about the couple, and those reasons had nothing to do with you? Hating on a couple is part of a process of reviewing a piece of fiction, and it comes up naturally i.e. once you finish a series instead of ONLY as a response to someone posting about the couple. You also mention that there are plenty of legit reasons why people don't ship and you respect differing opinions, so I don't see the problem here unless your friend made the mistake of going "I can't get how anyone in their right mind would ship this! It's disgusting and I seriously lose respect for anyone who actually likes it!"

In which case, yeah, that's awful, and I'm sorry about that.

I'm kind of curious what the fandom is? I feel like it reminds me of my experiences with ASOIAF fandom. A friend read the books recently and her favorite character is my least favorite character who I've ranted about on several occasions. Now I feel guilty. I don't think less of her for having that character as her favorite, though!

I don't even understand it myself but I get irrationally angry when anyone talks about McKeller. (McKay and Keller from Stargate Atlantis) Just thinking about it makes me livid! I just don't discuss it anymore with anyone.

There's a ship that I feel that way about too. I can't stand it, and I don't even get why it bothers me so much.

Well, no, I do. It's because authors often break up my ship to ship it. But why in the hell should I care about that? It's not like they're real people.

My pet theory is that a lot of ship war stuff is less about the characcters and more about "X person I don't like ships this so I'll be against it to piss them off" /cynic

Also if a relationship is canonically abusive or what have you I could see that legit getting people upset, but I'm not sure how often that comes up.

Oh, GOD the most popular ship in Buffy. But of course to all the Spike fans, HE's the abused one. Yeah, sure. Telling someone they belong with you because they are dark and worthless and all their other friends would hate them if they knew, not abusive at all.

You should probably grow a MUCH thicker skin if you want to participate in fandom.
Or, hell, the internet in general.
People will always have their dislikes, and they won't always care about "hurting your poor little feelings."

I'm guessing that you're sure that your friend already knew that you liked the ship and had seen/read your posts. In which case, yeah, I get why that would make you uncomfortable, and if indeed they did know, it was sort of rude for them to dump a whole rant about it on you, when they could have simply said "not really my favorite pairing".
