I'm pretty sure that's the point - one of the biggest (and intentional, from a writing standpoint) flaws of the Brotherhood, at least that I've seen, is that they can be just as racist and bigoted against regular humans as humans are towards mutants. It's a part of human nature, and a reminder to the audience that, despite their mutations, they are just as human as those they fight against.

It's not the same, since mutants are the minority and humans are the majority.

That's like saying Malcom X is as bad as the KKK.
