I did not particularly care for the original scene, but I don't like this either. The original felt forced and hamfisted and it made me uncomfortable because it seemed to be skirting the line of offensiveness at best. This feels like they're just trying to sweep the whole thing under the rug. And by putting both of her eyes straight, they have removed ALL reference to her being disabled - even though the voice and the name were the problem, not that a pony has strabismus!
I just don't like anything about this situation at all.

Ironically, if this was how it has been done originally, the 'Bronies' foaming at the mouth (and sending death (http://saccharinescorpion.tumblr.com/post/18259965313) threats (http://yamino.tumblr.com/post/18236609583/so-apprently-hasbro-went-and-edited-the-itunes-version) to people in the fandom that voiced displeasure with the original scene) would've freaking loved it.

Oh holy hell, those people are disgusting. That's really awful.
Yeah they probably would've been outrageously happy to get ANY voice for her beyond that one very muffled background MUFFFFIIIIIIINS they've been hanging onto. But while it doesn't justify ANYTHING of the sort you've linked to, you could say that same thing about a lot of censored entertainment: that people wouldn't be upset if it had been the modified way in the first place. The handling of the issue and the censorship is the bothersome part.
Again, a lot of people have reacted in a really awful fashion, and it in no way warrants anything close to death threats. And they shouldn't be shouting over the people who said "this is offensive to me" because the opinions of those people matter. But it feels less like Hasbro (or whoever made the decision to change the episode) has learned a lesson about treating the disabled as equal members of their audience (and maybe thinking very carefully BEFORE they make decisions about how and when to cater to the brony crowd) and more like they're knee-jerk reacting to whatever message is coming in loudest to them at the time.

EDIT: I guess that was a little dramatic. But seriously, talk about a first world problem. The original version of the episode is still available on YouTube, even!
