Considering the author had this chapter held from the published volumes, I think he doesn't want readers to consider it canon. It's way depressing to follow a story where everything is inescapable fate no matter what, with no character choices ever being made to change things. It's why we read stories to begin with. Even ones that play with this predestination theme find a way for characters to break free of those chains.

There was definitely some illusion and manipulation on the part of the Godhand to coax him at that moment. But the way Griffith's character development was set up worked perfectly with his final decision. It was the very moral dilemma for him that we saw repeatedly before the Eclipse, albeit on a smaller scale. He was always a man who did whatever it took to get ahead, sacrificing others and even his own body and mind. So while tragic and cruel, not too surprising, and in line with his previous actions.

I also quite agree with the above poster that his willing choice and acceptance of responsibility makes him more interesting, instead of a helpless puppet.
