I do see him as a Slytherin, but not due to the 'villain' factor. Rather, it's because of the type of villain he is: cunning, willing to throw it on the line for what he really wants, with big goals.

I say this, mind you, not really liking Loki, but I can admit he'd fit in my House. Pottermore Slytherin but Ravenclaw at heart.

This. And assholes can be of any house. I totally see both Thunderbolt Ross and Emil Blonsky being Gryffindors, to quote an example from the same fandom. Also Angelus. And most villainous Klingons.
