I see it with Supernatural fandom all the time where so many comments are, "Omg Supernatural fans are so batshit! They all like Wincest!" When in my (I will grant you limited) experience a lot of Supernatural fans are very thoughtful and funny and *gasp* many don't like Wincest.
The bad rep can have the negative effect of making normal people hesitant to join the fandom, but the nice fans are usually still there, they just may not be the most vocal fans or the ones you hear about.
