I am going to guess that what the OP has against the ship is the military commander/commandee aspect, because IRL a colonel and his direct subordinate strikes me as... sketchy, at best, and to my limited knowledge against a whole pile of regulations. I can see how someone might react strongly to that dynamic, especially if they were well-informed about real-life problematic cases.

But then again, that might be the "type" that they're mostly indifferent to? Which leaves the question why they find this particular case squicky? ...I don't know, it's a confusing secret. But I can come up with an explanation for why someone might be squicked.
