I thought it was simply an alternate universe, not the erasure of everything altogether.

I mean, heck, if it erased everything, then why are we getting a Doctor Who/The Next Generation comic crossover?

I really doubt they will follow the comics as canon when developing any future movies.

I only mentioned that to show that, non-canon or not, we're still getting material for the pre-Abrams/original timeline stuff.

Yep. It's an ongoing IDW monthly. It's five issues in at the moment (out of eight). The story's not bad. Unfortuately, the art is dire.
