I ship a lot of non-canon ships. Popular ones, too. I don't consider them and never have considered them canon. When I write any non-canon ships, I take it to a musebox. If I intended to play out a non-canon ship in a game or fic, I'd put a long, long time and development into the relationship. Even more time if there's already a different romance written in the canon for one or both of the characters.

Sometimes you just can't ship the canon ship, no matter how hard you try. Bad writing of the romance in question, bad personalities for one or both of the canon pairing, what have you. I don't think there's anything wrong with that, but you can't discard it completely even if you have no intention of shipping it. Slow progress is the key.
