Correct me if I'm wrong, but wasn't Amanda still in single digits back then? What truth could she possibly have known? And wasn't there a period in time when she actually believed her father was guilty as well?

Honestly, if the conspiracy had wanted to keep her out of the way, they should have made sure she was immediately placed with a normal, loving family (under their thumb, of course, but they'd hardly advertise it, would they?)

The protagonist's (Emily) real name is Amanda. Emily Thorne was the name of her cellmate in juvie, whose name she took when she started on the path of her revenge. She convinced the real Emily to switch names by telling her some sob-story about being unable to live with the name of her terrorist father. (The real Emily had kind of a twisted crush on the real Amanda)

But when talking about the protagonist's childhood like here people usually use her real name Amanda.

The young Amanda saw Victoria stealing David's laptop to frame him.

At the time she still believed he was innocent.
