Isaac Hayes is a Scientologist, South Park did an episode mocking Scientology, Isaac Hayes decided that was unacceptable and quit the show

There's probably more to it than that but that's the basic extent of it

No I think that's pretty much it. The writers argued they lampoon all religions and faiths equally but Isaac Hayes still didn't like it. Then they used voice samples after he quit to turn Chef into a paedophile. That's all I remember.

To be fair, Chef himself wasn't a pedophile, the cult he joined in-show turned him into one. They made that distinction pretty clear at the end of the episode.
