I sometimes have this problem too with other RL couples on other shows - I don't get it either.

I think it's kind of cute, but I understand it can squick some people. Maybe it feels a little too close to reality or maybe it feels invasive, somehow.

What squicks me a little is when people who are dating or married to each other are playing relatives - Paul Gross' wife playing his character's mother in Due South, Nikki Cox and Kevin Connolly dating each other while playing sister and brother on Unhappily Ever After, Michael C. Hall and Jennifer Carpenter playing siblings on Dexter, Peter Krause and Lauren Graham dating while playing siblings on Parenthood, Milo Ventimiglia and Hayden Panettiere dating while playing uncle and niece on Heroes, etc.

I feel you, OP, especially since I can't put a finger on why I feel that way, either. Probably because knowing they're a real life couple just tears me out of the fictional story.
On the show, I can't really complain about anything. Their chemnistry on screen is really great (probably because of that), and they seem to be a really sweet and good couple IRL, but there's just something about seeing them on screen together that feels weird.
Strangely, I never had that feeling when watching Middle Men, but maybe that's because they don't really have any scenes together in that one.
