I'd love to see more female protagonists in games, but in the case of plot- or characterisation-heavy games I'd personally like to see more games where the protagonist was written as female from the beginning, rather than more games where the protagonist was written as male and then given a gender option as an afterthought. You'll sometimes get ridiculous oversexualisation when protagonists are written to be female, of course, but I don't want female protagonists to exist solely as reskins; I don't imagine you'd see many cases where a character was originally written as female and then given a male option. I don't mind playing as a male character, but more variety across games would be nice.

(That's not to say that gender options within individual games can't work (Pokémon, Mass Effect), but I'd prefer 'here are more games with female protagonists' to 'here are more games where you can choose'. Female Shepard is great, but I wouldn't want every female character to be Shepard.)
