The plotline had aliens mind-controlling Kirk and Uhura into kissing one another. IIRC, Kirk even apologizes to Uhura, who later says something along the lines of how ashamed she is.

TV's first interracial kiss = not positive :-(

That was the only way they could get away with something like that. While it doesn't look positive from a modern perspective where interracial relationships are no longer taboo, it was scandalous back then. If they had made it a "real" kiss between the characters, it probably would have never made air.

Also bear in mind that Starfleet was still very much based on the military model at this point; so the power imbalance was definitely there. Which is what the trickster aliens* wanted to voyeuristically peek into. So she could have been referring to that, more than their skin colour, at least based on the S3 episode "The Last Battlefield" and how everyone had to be explicitly told what the difference was between the two characters.

*And now my mind is blanking on the name of the race. ARGH.

Children of Plato, they were less aliens and more hapless colonists who found magic vegetables or something that Alexander couldn't absorb the nutrients out of.
