Can't speak to the Spider-Man part (don't read, wouldn't want to) but I hate the trope of one character being replaced by another, and none of their loved ones noticing. I know it's common as dirt. But although there are variations on the idiot ball that I don't mind seeing used as a joke, this one is not funny to me at all. And supers have enough issues with feeling like all people can see of them is their exterior. When this plot is sorted out, Spidey coming to grips with the fact that the love of his life can't tell the difference between him and one of his sworn enemies pretending to be him just ... anyone who is entertained by that is looking at the story from a completely different perspective. (And I wouldn't be surprised if "I had sex with Doc Ock?" is the least of it, for Mary Jane.) I wouldn't be 100% against stories playing that out, if they did a better job handling consequences. But as just another twist and a reason to beat the shit out of the villain at the end of the arc, it's cheap and ugh.

I'm not taking the "it's rape" part that seriously because if there's any Marvel or DC comic book villain that can't be easily tweaked by the writers into a rapist, I'm not thinking of who. It's a rapey, het sex = fanservice medium. Given those parameters, I save my indignation for when they make the women stupid (and mostly, I save my attention for media that doesn't want to make me headdesk quite as often). If I gave them money or expected better, though, I might be agreeing with the OP.
