The Ten/Rose ship and the fact that she's stuck in a parallel universe.

Pretty much everyone gets 'paired up' at the end of RTD's run. A lot of fandom is upset about the fact that, rather than break up Rose/Ten, RTD created Ten.2 to give Rose her happy ending.

I never saw a problem with it.

Er...I don't think that's a loose end. Tragedies happen, and tragedies like that happen a lot in sci-fi. In Doomsday, she was given an opportunity for rebuilding her life protecting Pete's World with that world's Torchwood, putting all the character development and insight and bamfery she had gained through her travels with the Doctor to use, doing all those things she talked about learning -- taking a stand, saying no, not just letting things happen, etc -- to make that world a better place. And it was bittersweet, not completely happy, because she was torn away from her dream life and the man she loved, but it wasn't a loose end by any means.

Tentoo, on the other hand, was a pretty big loose end, since we didn't get a chance to really get to know him, didn't get to see him and Rose connect or interact, and most of all, Rose didn't get to choose him (it would have been so easy too: have Ten yell at Tentoo for genociding the Daleks and call him dangerous, and then have Rose step up and offer to bring Tentoo back to her universe, not have the Doctor make the decision for her.)

It wasn't a loose end to a lot of fans, hence the annoyance with Ten.2. They way they see it, she didn't need a happy ending. As you said, tragedies happen and she'd made a fine life for herself in Pete's world already.

Along with all the other things you point out (e.g Rose not getting a real choice) just added to people's annoyance.
