That's because most people assume the shoes aren't there to begin with, I think
I think that's the trick right there - with very few exceptions, in most situations that involve characters willing to get fully undressed to have sex, they'd already not be wearing shoes by default (i.e. at home, in their hotel room, ect.). In a lot of cultures, it's assumed that if you are at home or in a hotel room or a similarly comfortable/familiar situation, you are not wearing shoes. Following that assumption, if your characters are in a place with, say, a couch (that they can have sex on) or a bed, the shoes are already gone. Even if, say, your characters were just at a party and fully dressed, if they went up to their hotel room or they went home, then it's usually implied (at least to a lot of readers) that they took of their shoes in the same un-mentioned process of doing things like setting aside their keys, phone, and wallet and taking off their coat that comes with the territory of 'coming home', so to speak.
In my home and the vast majority of other people's homes I've been to in my life, you took your shoes off by the door; most of the time, even if the host doesn't request you to take your shoes off, no one will bat an eye if you yourself choose to take your shoes off just because that's what you are typically accustomed to (though even this is rare, most of the time people take their shoes off at one point or another). This may just be a regional/cultural thing, but increasingly I'm seeing and hearing that the default is "no shoes", even in cultures that were once associated with being okay with shoes in the home.
Meanwhile, in most of the other situations where characters would be in their shoes and having sex, they don't fully disrobe (i.e. fucking in broom closet type sex). They'll partially disrobe/pull some of their clothes off, but otherwise they'll leave other stuff on, including their shoes, and still have sex.
That said, OP, I really don't blame you for this attitude - if the characters are in a situation where I would also expect them to be wearing shoes (i.e. outdoors, at a party, ect.) and they get fully undressed and there's no mention of shoes, I just get kind of caught up in the "but how?" of the logistics of the scene.
