Well I hate it in general but when someone already knows I'm an atheist. It sounds exactly like a smugly delivered "LOL, fuck you silly billy!"

Even from one religions person to another it strikes me as weird because it sounds like the speaker wants bonus points for the barest attempt at being kind. Or just one of those polite small talk things people say but don't mean.

And kind of weird. Like, the speaker has a closer relationship to God so they'll pass on the other person's need so God will know to get on that problem quicker or something.

I think the idea is that the person is trying to tell you that they will keep you in their thoughts, but, there are probably less patronizing ways to get that across, yeah.

I mean, if the "praying" part is what is important, then just pray. The other person doesn't need to know you're praying for them, right? Just that they are in your thoughts and you hope things get better for them.

Well I can't say for other religions, but in Islam I've always encountered it as a way to say 'You'll be in my thoughts' because we don't say that.

But if you have a problem that the person can help and all they say is 'I'll pray for you', hate them, I say. Those people are jackasses.

"You're in my thoughts" sounds way better than "i'll pray for you"

The first one implies the person gives a shit and will be thinking of you.
The latter one sounds like they're washing their hands of you (in a job way. They'll pray later, while the first on they're thinking of you now)

Speaking as a religious person, when people pray for me, it's like they're doing a service. I guess it might not seem like much to a non-religious person (and I def wouldn't say it to an atheist, honestly, that's just rude), but to me, it's something. And if someone is praying for you, then they're certainly thinking of you too, aren't they?
