I wouldn't say it offends me, unless they're being smarmy about it (which in my case is most of the time I hear this). But it does bother me and I really don't like it when people say it.

I have my own gods that I pray to. I work with Them every single day, leave offerings of blood and alcohol and food, and try to live by their values. Abrahamic religions make it pretty clear that their god doesn't give a fuck about non-God/Allah/YHWH followers like me. In fact, their religions have been antagonistic to mine for more than a thousand fucking years. When people say "I'll pray for you" unless they're of a similar faith they're basically saying "I'm going to do something totally useless that will make ME feel better."
