I have over 200k stories in my Calibre library, using a combo of the FanfictionDownloader Calibre plugin, and two Firefox plugins called Snap Links Plus and Re-Pagination. The first lets me copy a whole bunch of links at once, and the second allows me to open a whole bunch of pages onto one page. Mostly this was FFN stuff (I go through authors I like and then their favorites, with an occasional community thrown in) but I've been getting more AO3 stuff since I learned how to have the plugin automatically confirm age and put in my username/password for stories that require a login.

For stories I want in more than just Calibre (since the plugin/Calibre isn't 100% and seems to think that if a story has the same author and title it's the same story) I use FanfictionDownloader the program (NOT connected to the Calibre plugin) which has the ability to read a list of links from a text file and download them in whatever format I wish. It doesn't work so well for AO3 so for that (and some LiveJournal authors), I use Snap Links Plus, save the copied links to a text file, then use DownThemAll (another Firefox plugin) to mass save all those links.

I know a lot of these stories are ones I have either no interest in, or would actively hate if I read them, but I have come across stories that I discover I love that were taken down before I'd ever heard of but already had saved on my computer somewhere, and it's always nice to find out I have a deleted story someone else is looking for saved on my drive.
