The Doctor is morally ambiguous. Okay.

That aside, I don't think he was particularly nasty to her. I think he was sensible. Trying to tell her that nope this isn't happening, you're a Dalek, you've been programmed to kill. Him giving her a reality check was one of the best things he could've done for her. I suspect that he sort of knew all along because at one point it was suggested that He, Amy, and Rory were going to try and escape without her. She thought they might too. Another point is, maybe at this time the Doctor thought she was a trap and lead him to her on purpose.
