Off the top of my head, stuff I've seen recently with complex female characters:

Elementary
Orphan Black
Beauty and the Beast

Older stuff:
Missing (the Lifetime show. ABC's was all right, too)

Torchwood (not that complex = good. I'm aware my tolerance for ridiculousness is high, in this regard)
Babylon Five
Leverage
The Pretender
Spooks (MI-5)

Some stuff that hovers on the flat, but entertaining scale:
Doctor Who (I grew up with it, hard to let it go)
Eureka
Haven
Stargates SG-1 and Atlantis
Covert Affairs
St. Trinian's movies (the originals are... less entertaining, even though one of them has an AMAZING twenty-minute train chase scene)

Oooh, totally seconding Orphan Black and Elementary.

Beauty and the Beast is (imho) only good if you can get over the ridiculousness of the 'Beast' only having that teensy tiny scar, and if you didn't grow up loving the original.

also, you just made me sad because Leverage hasn't been cancelled long enough to be considered older, right?

I haven't seen a lot of these. From the ones I have, I'm seconding POI (for Root, Carter and Shaw, mostly), Babylon Five (Ivanova, Delenn, Timov, Talia), Leverage (Parker, I love Parker, the quirky, socially inept, genius thief is a woman, I love it), The Pretender (another Parker, this one the relentless, flawed, damaged hunter with the tragic past), Doctor Who (hit and miss depending on era, but a lot of Three's cast, Four's cast, Five's cast, Seven's cast and Ten's cast are awesome ladies, and there are one-off character from most eras who are awesome), Haven (mostly Audrey, but complex, yes, you could definitely say that) and St Trinians (which is a lot of stereotypical school girls in a very un-stereotypical plot, and a lot of fun).

Oh, yes, Elementary! You have a badass woman of color whose storyline is not based on the fact that she's a woman or colored; a badass trans woman whose storyline is not based on the fact that she's a woman or trans; and most importantly you have a freaking adorable tortoise. Everyone should watch this show!
