I admittedly haven't seen the 2003 anime, so I have no opinion on how good/bad it is compared to Brotherhood, but part of the reason I loved Brotherhood as much as I did was that I felt the ending wrapped things up pretty perfectly. There were a lot of fairly dark things that happened throughout the series, but there was always a sort of underlying optimism, even when things were at their worst. It was really nice to see that optimism pay off and for things to work out well in the end, even if there were a lot of sacrifices made along the way to reach that point.

+1

Fans of the 2003 anime [which is far more depressing, life-sucks in tone] tend to criticize this underlying optimism as being run-of-the-mill shonen adventuring.

I personally think Brotherhood [or more accurately, the manga itself] is a masterpiece. Different strokes, though.

Yeah, it sounds like it's just a case of different tastes, but I'm with you in thinking that the manga and Brotherhood were really, really well put together.

I also think saying Brotherhood and the manga are run-of-the-mill shonen adventuring just because there's an underlying optimism seems a bit silly, given how complex and well-developed the storyline and most of the characters are. But that could just be the fan in me talking. Lol.
