Maybe it depends how your imagination goes? Like some people, such as the OP, read Enigma and think of those questions sort of outside the manga itself, thus see them as annoying plotholes the author either didn't answer or doesn't have the answers to. And other people - the ones who find the story scary - acknowledge those questions too, but look at them in the context of the manga and that adds to their enjoyment, because in their interpretation, there is an answer, just one no one knows.

Personally, I like Junji Ito's stuff because it's not explained. Weird shit happens and no one knows why. That scares me. The universe he creates seem to be just inherently hostile, and that's creepy, to me. I would like to know where those holes came from, just like I'd like to know where Tomie came from or just what the fuck was happening in Kurozu-Cho in Uzumaki, but if I did have those answers, the stories probably wouldn't scare me anymore.

I'm not sure if that made any sense, it did go a bit rambly.
