If a recall correctly there was a scene in Sucker Punch where the main character was supposed to seduce and sleep with the antagonist willingly.
But they weren't allowed to do that without getting higher rating. BUT they were allowed to do a scene where he rapes her and keep the rating. They pretty much said fuck you to that, and left out the scene entirely.

Not a major difference in the tone of the film, but your argument becomes "Attempted Rape is fine but sort-of consensual sex is not", while this doesn't really devaule your point about the fucked up standards too much, I do think the fact that no-one got penetrated is the key point in deciding the rating

Maybe this is only true in my head, but I always thought it was because "a realistic rape scene is meant to horrify, not titillate, so that is why it's rated lower."
Because even if the act itself is sexual in nature, it's not really meant to be attractive... so it follows all other forms of violence in having lower age rating.
