Okay, you're bugged by atheists. That's okay.
On the other hand hundreds of people get killed each day because some old book says killing those people is fine.

Oh, and equating writing about themes from your personal belief system to problems that arise out of thousands of years of sexism and misogyny is kind of arrogant.

Individual belief systems, maybe. But themes of religion as a whole ... Our evidence for structured belief systems goes back a good few thousand years as well, and the hard evidence for specific gender roles varies from culture to culture back through time. They're both relatively fundamental components of human social structure for the past few millennia or so.

Let's not forget how religion is still being used to strip certain people of their rights (gay marriage, female birth control, etc)

I still remember the news story/images of how a little innocent seven year old girl was raped, and how did her father react? He cut off her head and paraded it down the street to regain his 'honor'. (He was Muslim)

I don't think the problem is religion--after all, the Communists tried to get rid of it, and they just started killing people over atheism. I think the problem is rather one of dogma, whether religious, philosophical, or political.

Well, technically they started killing people over Communism, not atheism. There's a fair bit of difference between an entire political and economic philosophy (and the support of a totalitarian regime that claims to support said philosophy) and the position that gods are probably human inventions. Far more people have been killed in the name of the former than of the latter.
