Not sure if this makes anything better or worse, but TOS Khan wasn't necessarily Indian. Roddenberry used variations of that name several times throughout Trek in hopes of getting the attention of a war buddy of his who he lost touch with. TNG had a character named Noonien Soong (Data's creator) who was pretty indisputably white.

I saw an article that also discussed this, and since I think their answer would be shorter than mine, I'll just paste it:

"First, one may conclude from the name that research and realism were not critical to the writing of this character. Then why expect the casting to follow any kind of logic as far as race is concerned? But just because the writer of Space Seed, Carey Wilber, couldn’t be bothered to figure out whether an Indian gent, in any decade, was likely to have both Khan and Singh in their name — and Noonien? Seriously? — it doesn’t mean the makers of Star Trek Into Darkness couldn’t have done a little research before casting Khan’s character."

They also did discuss the angle about threat being homegrown and the need to show that visually, but I'm still torn about that.
