On reflection, I don't think I've ever seen the 'oops, it was actually magic' variation done that often- I think Christopher Stasheff's Warlock series might have flip-flopped back and forth a few times, but I haven't read those books since middle school so I'm kind of hazy on the details.

On the 'oops, actually science' side, there are a lot of works which try to explain away supernatural or psychic phenomena (heck, even within scifi you sometimes get attempts to make things 'more scientific'- Star Wars' midichlorians, for example), but the most egregious I've seen was probably Unicorn Jelly.
