I've not found that conversion of PDF to anything is reliable, except maybe PDF->PostScript or PDF->massive stack of raster files at print resolution. It depends on whether the raw text is embedded in the PDF file or not. The structure of PDF documents usually involves typography-dependent line breaks, and trying to convert that into flowing paragraphs is usually a big pain in the rear.
At any rate, Calibre should handle the conversion, and Amazon offers their own epub->mobi conversion.
Edited to add: Gutenberg offers multiple Kindle-compatible formats, including:
* mobi (called "Kindle" on their download pages)
* HTML
* plain text.
