Honestly, that's my biggest problem I ran into when trying to understand the ending choices. The only one I really liked was the original Renegade/Indoctrination theory, because there was SO MUCH TIME spent getting to understand the Geth (not to mention the obvious drawn parallels between the Reapers and the Geth and the creepy kid last minute AI/deux machina).
