Either destroying all synthetic life or merging with it really ticks me off because having only those two choices is completely inconsistent with being able to engineer peace between the quarians and geth, and making EDI a beloved squaddie in a romance with an organic. The whole game straight-up proves that rational (which the Reapers aren't) synthetics and organics don't have to become one to get along, only for some holographic ghost child to come along and say "lol no the two will always hate each other because I said so"? If they were going to commit to that fail train so adamantly, they should have made peace with the geth impossible, and provided an event where EDI could end up turning on Shepard and/or Joker. That would have been heartbreaking, but at least it would have made sense from the perspective of the moral they were trying to push, instead of the contradictory mess we ended up with.
