so is this like one of those fairy tales where the main character gets everything they say they want, only they find it out that it's actually horrible, and they learn an important lesson about what really matters in life

Horrible is what you make of it. In most fandoms (and hell, most fiction), f/f romance is pretty heavily sexualized, and while I'm normally okay with sex as a part of romance, it can get a little overwhelming at times. Because of the whole "ponies" thing, an unusually high percentage of f/f in MLP has no sexual component beyond hugs and kisses, and I find it kind of refreshing.

One of my favorite visual gags in the entire series is Rarity trying to hug Applejack while she has cucumbers over her eyes in "Look Before You Sleep." She just sort of flails one hoof in the air for a while until Applejack gives in and leans under it. It's adorable and makes me giggle every time.

that is a very small (and embarrassingly, obnoxiously vocal) subset of fandom

it's true that they ought to be chased away more sternly rather than just avoided by the rest of the fans, I'll give you that

and add to that a huge scarcity of male characters and tons of secondary and tertiary female characters and it just get ridiculous(ly great hurray femslash)

(I mean off-hand, there's Spike (who's a minor), Shining Armor, Applejack's cousin, Big Mac, a handful of children... and that's it?)

Every once in a while, someone's shipped with Blueblood as part of a Blueblood redemption story. Braeburn has a sizable fandom as well, and occasionally someone uses a background character like Pokey Pierce or Time Turner (though the latter's almost exclusively paired with Ditzy.)

Oh, and Discord, but shipping with him often gets weird.

I entirely forgot about Blueblood and Discord being characters that exist
