The best way to do things that are actually cool instead of tourist-packed bores is to go to NYC with someone who's lived in NYC for a good long while.

Barring that, look around online (if you have time) for personal blogs and journals detailing NYC trips. Don't bother with the official tourist recommendations from official tourist sources.
