If someone shows up in conspicuously marked vehicle, they could either be the diversion or they could be establishing their authority and power to observers (like when they want to come in and take some alien artifact and don’t want to deal with the people that might have otherwise tried to stop them).

Of course, the helicarrier and the plane aren’t exactly the most inconspicuous looking bases.
