Also pretty much all of the characters are female and capable. (Also don't let the title fool you, it has less fanservice than Rugrats.)
And I'm pretty sure there's Sakura Trick that's airing next season which is about a school girl lesbian couple. I don't know much about it beyond that.

I know (and appreciate) No. 6 is not yaoi genre and still has main characters, but considering gay is what I'm after, it doesn't really matter to me either way. I just like canon gay relationships, though I survive on heavily implied, too.

lililicious.net Has a large selection of yuri manga. I read some a few years ago. They were depressing, but it looks like they have loads more options now (some that look happier too).
I've been out of the yaoi in circle for a while, but a twitter person I follow rec'd Honto Yajuu and it was really funny and cute. Sadly, it's not done. But it is still worth the read!
Old yaoi favs of mine: Dost Thou Know?, Fake, Kissing, Constellations in My Palm, and Sweet Revolution.

Since they've been a going concern since before 2006 (when I discovered them), of course they've got more, but between stuff they've taken offline due to being licensed, and stuff they've dropped due to lack of interest, even from then I wouldn't say 'loads more options' (unless you're interested in series that will never, ever be finished). A lower proportion of the depressing stuff? Probably - they definitely display a preference for the more upbeat stuff, so that's what they'd have kept up with.

-Koi no Hanashi ga Shitai: multi-chapter sweet relationship story + bittersweet one-shot
-Illumination: angst out the wazoo
Also has a couple licensed comics in English. I've only picked up Black-Winged Love and think it's relatively uneven, though the first two stories were quite good.
Suzuki Tsuta. Mostly PWP, but she mixes up her couple types a lot, making decent odds that if you don't like a pairing or dynamic in one one-shot, you might like another in the same collection. Her anthology Hand Which showcases that pretty well imo.
Finally, No Color by Natsume Isaku: one-volume comedy-drama, with a serious law student and a happy-go-lucky part-timer. This has a couple yaoi/romantic comedy cliches, but subverts some others nicely (not so much in what I've seen of her other stuff so far though). Isaku apparently has a couple series licensed in English, but I haven't read either yet.
Yuri: Dynasty online reader's a good place to browse. Pretty certain I'm forgetting a bunch of authors I like on there.
Hayashiya Shizuru: Strawberry Shake Sweet and the one-shot Vega: A Lifeform in Puberty (which was apparently expanded on and "remixed" with one of her other one-shots into a one-volume work this year). The above are hyperactive but ultimately sweet comedy, though she has some darker/smuttier works out there, too. Her non-yuri but subtext-y Hayate x Blade has been licensed in English, as well as not-in-the-least yuri series Sister Red and Onegai Teacher.
Nangoku Banana (who also has some hard yaoi and horror(!) out there): Heart-Pounding Excitement at Mononoke Girls' Academy. Smutty fantasy comedy.
Akiyama Haru: Octave. Realistic relationship drama, with focus on where the main characters are headed in their lives.
Morishima Akiko: A lot of collections... light stories that range from sweet to smutty.
Otsu Hiyori: Same as above, except no smut, just sweet to bittersweet.
